JOSM never allowed the deletion of used objects, at least as far as it
knows the data. (The problem Tom is speaking of was, that JOSM send the
deletion requests in the wrong order).
It might also be, that you did not download all the data so that JOSM is
unaware of the fact that objects are still in use.
