Well, I've done something similar lately. Although some of the logic is
integrated into a wider set of tools.
You might want to have a look at http://andre.grueneberg.de/osm/ ...
you'll find make_rel.pl, remove_duplicates.pl and e.g. generate_osm.sh
(to see an example how to call it).
Those tools currently make some assumptions about the input format ...
they are far from being cleaned up.

Yes ... that's exactly the thing, I wrote it for. For a dataset of
multiple levels of administrative boundaries.
