Well, when I started with JOSM, I actually created a project from scratch
and moved the sources (except the build.xml) in.
My setup includes two source roots (./src and . to cover also other resources)
with a short include filter (images/**,org/**,presets/**,styles/**).

Then everything works perfectly (build, run, debug, even profile).
I can send you a patch that would turn svn sources into full-featured
NB project, if you wish.

In fact, I believe it would be completely possible to have the project
data in place for both the IDEs (with Eclipse using NB's generated build.xml)
but I don't have Eclipse installed to test it.
