The graphical presentation is good but user interaction is not intuitive 
  - you have to read the short tutorial first to understand it.

I think the following would be a possible solution: If the align tool is 
clicked, it shows 2 new buttons next to the align button. One with 
yellow segment and one with green segment as icon. You can toggle 
through the 2 modes using SPACE or temporarily switch the modes holding 
Ctrl key.

Just an idea here, I know it is easier said than done. :)

Don't ask us, we are just programmers and draw icons only if we have to 
and don't find someone else to do it for us... ;)

The rendering of 24x24 icons depends on how much detail you have in your 
vector image. Most icon projects have svg versions of their icons, so I 
guess they use Inkscape or a similar tool. To render very small icons, I 
have seen they remove some detail from the vector image first.
