Unless something has changed since I looked last time, JOSM asks by
default whether or not to delete nodes outside the download bounding
box.  This message box has a "Do not ask again" check box.  Checking
this should cause JOSM to remember the user's choice and apply it in all
future ocasions.  This can be reset somewhere in the Advanced
Preferences.
