There are a few different cases of crossing ways:
1. Ways that should intersect (such as a level crossing of a railway=*
and highway=* or an intersection 2 or more highway=*), simply add a node
at the crossing (JOSM will automatically join both ways with a single
node) by using the node tool (shift-click to force a new node)
2. Ways that should have one on top, such as bridges or tunnels. Place a
node on either side of the important part, and spit into 3 ways using
the nodes you placed:

Give the middle way some additional tags, either bridge=yes, layer=1 for
a bridge, or tunnel=yes,layer=-1 for a tunnel (for highways, railway, etc).
3. Ways that intersect but are perfectly correct (power lines crossing
highways, borders, etc). Most of these type are ignored by JOSM, but
there may be a few that aren't.
