It's hard to visualise, can you post a link to the region on the OSM website?  
Go to The Map (at www.osm.org), find the area of interest, then click on 
Permalink at the bottom right of the map area.  Your browser address bar will 
show a new URL with the lat/lon of the centre of the map.  Paste in into a 
message and we can all view the area.

Alternatively, if you know the node number (from JOSM) paste into a URL that 
looks like this:

http://www.openstreetmap.org/browse/node/313733215

(replace 313733215 with the node of interest).

Another thing you can do is add another node on the way that gets deleted, so 
that the whole way (3-4 km long) will not be deleted.

In JOSM press 'A' for Add mode, then click on the way that gets deleted just 
to the right of the node that you are trying to delete.

I picture your description like this:

A
 B    C
    
    D


    E

The Y is made of EDC (the leg and the right arm), with a circle at C.
The other arm is ABD.
The way BC is the one that joins both arms.  It's about 3-4 km long.
If I am right, then you are trying to delete node B, which causes way BC to 
disappear, which is the expected behaviour since the line from C to B cannot 
exist if B does not exist.

So, in JOSM, add a node to the right of B on way BC, like this:

    D


    E

Now, if you delete B then the short section BF will disappear, but FC will 
remain.

Is that what you wanted to do?  Sorry if I misunderstood.
