If I understand you correctly, you are downloading the data for your entire country, making your edits, and then uploading the entire batch of data. I would recommend either using an editor that lets you work while connected to the shared database, such as Potlatch, or else downloading a smaller area, such as a particular city, at a time. That way, you will be working with fresher data, and there is a lesser chance that your changes will conflict with someone else's changes.
