I am in the process of changing the Geofabrik extracts to use the 
"fullWays" option so that ways crossing the clipping border will be 
included in full. But at the moment they still may be cut off at the 
border, so Osmosis will receive two ways with the same id, but one 
containing some nodes from area 1, the other containing nodes from area 2.

If you're trying to do an Alsace/Baden-Wurttemberg extract, you must use 
europe.osm.pbf as your base file and then cut out the area of interst.
