Turning off /api/capabilitites and having the clients call the versioned capabilities would still require some changes on the api consumer side.

I think, as long as API clients don't implement the new way, you can't make any progress on the deprecation. Experience with OAuth1.0a/2.0 shows that this can easily take 6-12 months.
