regarding "*The layer has to be the same as the building*" it is correct.
The way can not be at a different layer than the building and at the same time
pass through it. 
Different layers are posssible with "covered=yes"

Otherwise I agree covered=building_passage is more precise for many cases but 
covered still seems better for other cases:

* service roads passing under an extended roof of a gas station
* situations where the details are not exactly known
* waterway passing through some building complex, I would hesitate to call
  that building_passage
