ideally you place them where they are when projected into 2D, you might even draw areas for them ;-)
Maybe you could do it going level by level in josm, filtering out the other levels while editing (tag "level"), but honestly OSM isn't prepared well for complex situations, e.g. buildings with differing floor heights, split level and/or varying relative vertical positions (e.g. created by ramps). You would need a true 3D model in some cases (and specific editor support), and surely the min_level definition of the simple 3D concept will be demonstrated as not working in these circumstances. It is a "simple" concept, fine for many situations but too simple for complex cases.

addr:floor is about the address, "level" is used more often.
