These tags were used on some ways for some routes: if a route goes over a big
square, an additional way is created going across the square. This way can't
have a highway=* tag, but it needs some kind of tag so route=bicycle (or
route=foot) it is, which is a good option to show what it's being used for for
those people who don't look at relations (and I guess osmose wouldn't like
untagged ways either)... There's one crossing the Grote Markt in Brussels for
example, or one over the square under the Atomium.
I guess some of those got some bicycle=yes or foot=yes tags as well which can
be deleted if that solves the question. But I haven't found any ways with both
route=bicycle and bicycle=yes though.
In some other places route=bicycle/foot has been used for routes going over a
grass field or through a forest where no visible path can be seen.
So whatever you do, don't just delete ways with these tags without looking.
But if anyone has better ways to tag these things...
