As currently mapped, there are, in a random area of the UK that just 
happened to be where I last left Overpass:

with shop=chemist

so most people in that area think most Boots should be mapped as 
amenity=pharmacy.  If iD is guessing wrong, then raise an issue at 
https://github.com/osmlab/name-suggestion-index/issues?q=is%3Aissue+is%3Aopen+Boots 
.  There currently isn't an open issue for this, though the general 
issue was discussed at 
https://github.com/osmlab/name-suggestion-index/issues/30 .
