You can use osmfilter.pl for this. Even semi automagic. You create filter 
areas ba  hand or in gpsdrive. And every time you filter one of your tracks 
with osmfilter.pl, you can say --filter-area and the defined  include- / 
exclude- filters are applied.

osmfilter can try to filter out parts of this too. for more info 
see "osmfilter -h" or "osmfilter --man"

You should be able to add osmfilter as an external Tool to josm, but I think 
this sould not be necessary, since the results of osmfilter are gpx files and 
can easily be seen/looked at in josm.
