If you're using the latest version of JOSM and the latest mappaint plugin, it 
shouldn't do this. It shows just the bounds of the polygon, for this reason.

However, I agree it would be ideal if areas were shown as filled polygons and 
drawn first. This is something I'm intending to work on.
