So the current system is railway=rail / subway / tramway / station?

That's just wrong.

The correct answer is to move the fact it is a station out of the
railway=. It's not a type of railway. Perhaps amenity=rail_station. Then
also add the railway=rail / subway / tramway tag, and the
railway_network and railway_line tags I suggested. A station that is
multiple would just list them all e.g.

name=Wimbledon
amenity=rail_station
railway=rail;subway;tramway
railway_network=London Underground;British Rail;London Tramlink
railway_line=District Line;South West Trains

etc.

Or do we need to separated rail_network, subway_network, tramway_network
and similar for _line?

They are trademarks, not copyright. You can use them as long as you you
use them for the right thing (so no putting Coca Cola on a menu, then
serving people Pepsi, and no marking other metro systems with the London
transport roundel) and acknowledge them (that's why lazy things just say
"all trademarks acknowledged" at the bottom). The map key would be the
best place to acknowledge the trademarks (not that we have a map key
yet, but we need one).
