for combining ways there seems to be another quite important issue regarding turn restrictions:
https://github.com/systemed/iD/issues/1512

and there is the "delete way that is in a relation without notifying the user problem":
 https://github.com/systemed/iD/issues/1461

All of these tend to put risk of data loss to regions with relations, but completely hidden for the mapper.
