That's a know issue with Geofabrik extracts. osm2pgsql cannot help you with detecting these.

You can use the check-refs function of osmium-tool to list relations with missing members but I suspect it won't help much in the end because an extract is expected to have lots of incomplete relations along the boundaries. So there will be a lot of false positives.
