Your description is a bit hard to understand, if I understand correctly you have a script that works in some circumstances and not in others. But I can't know what's in that script, so I can't help you. And it doesn't look like an osm2pgsql problem to me if it works in some circumstances.

This is getting way off-topic, but scripts that work on the command line and not under cron usually depend on some environment variables such as PATH that's set differently.
