Ari,
OpenTripPlanner (http://opentripplanner.org/) open-source project should be able to help you out for the hard parts, although it will require some modification to get exactly what you want.  You'll need to set up a server instance for the area you're interested in, and include a GTFS transit dataset for the area (since OSM data is pulled for the area surrounding the GTFS data.  OTP has a web-accessible API component (http://www.opentripplanner.org/apidoc/), and you could access that from your own simple command-line software client and transform that output into GPX.

Hi

Are there any suggestions for online route generator that can be used by 
command line? I looked for the OSM wiki but all alternatives seems to 
offer only a a nice map:-(

I would need a route generator that will get start  and end coordinates, 
possible vehicle information and return the route for example as a .gpx 
file. Nothing fancy and nothing eye-candy:-)
