As mentioned on wiki Talk, look at those two pictures regarding waterway
and tunnels :
tunnel=flooded :

Additionally you can look at this for waterway=canal + tunnel=yes

tunnel=flooded + man_made=pipeline isn't so recommended because it means
that the pipeline is inside a flooded tunnel.
It occurs when the tunnel is dug under groundwater level (I know at least
one tunnel like this in Paris)

Nevertheless, this doesn't solve situations like this :

Many pipes and cables are in the same tunnel, like many bike lanes, car and
bus lanes are on the same bridge.
