TangoGPS is the business.

(as I might have mentioned) The package you get from the author's website is about 6 months ahead of the repositories.
Also found gpsdrive recently but haven't tried it.

Both will require gpsd to be installed and configured. If you're using gpsd over bluetooth, make sure you use the -b flag (some units can get damaged if you don't)
There's also the Atlas downloader associated with TrekBuddy which works fine on Ubuntu.
