It matters because a coordinate system includes
projection and datum. Using a non-standard ellipsoid
(non-WGS84) hurts compatibility with other raster
data.

(Mercator,WGS84) pair is the standard. There may be
some convenience in using (Mercator,Airy1830) or some
other datum, but it's the same as "meter vs. inch"
arguement.
