in case of underground buildings you're right, they should have a
layer tag, and probably an underground tag as well. In rendering they
should be rendered above all but as dashed outline only, similar to
tunnels.

In the case of the OP example layers would not be the right approach.
Thing is, that current mapnik style ignores those layers on purpose,
so using Layers won't fix current rendering problems in mapnik.
