OK, so I got a near-perfect way of visually detecting duplicates.

First off, add a filter like "untagged type:node". You only need to do this 
once.

Activate downloaded layer. Make sure all nodes are visible (filter off).
Activate imported layer.
Activate the filter, and *H*ide the nodes (two first checkboxes of the filter 
checked).

Now, you should be able to see the coloured ways of the imported data, *and* 
the grey nodes of the downloaded data. Neat. :-)


And, remember: JOSM validator is your friend. Specially when it comes to fixing 
those "duplicated nodes on non-closed ways" (double click on warning, "3", 
"M", rinse, repeat).
