This is already be the case, at least in central London.  Ignoring
ways with rail=subway, tunnel=yes for the main map should be safe.
Sections with tunnel=no, and indeed bridge=yes can be shown.

(on an expedition to the furthest reaches of the Piccadilly Line a few
weeks back, I discovered that it crosses the North Circular on a
bridge!)
